What is the best way to separate my two cats from each other?

We have a cat that is about a year old and just got a kitten that is 12-13 weeks old. The issue we are having is that the kitten seems to have attached itself to our other cat. Everywhere our older cat goes, the kitten is right on his heels. We have to hold are kitten just for the older cat to use the restroom. When we separate the two cats, the kitten just whines and whines and whines. If she can’t see the older cat she continues to whine. Please help with suggestions and ideas. Will this behavior soon stop? We are worried that the kitten will get into a bad habit and not be independent.
